Thank you for looking up the issue. Why do you think that this is an overlapping grid. Indeed, I mentioned 
overlap size is zero (overlap=0) and this produces non-overlapping grid up to my knowledge. Moreover,
I tested this program using UG (2D setup) grid and observed the same bug, here I used .dgf file for the 2D UG grid construction. Please let me know if you need more info to reproduce this bug.
