That is exactly what autoreconf is for: calling all the autotools used by the package in the right order.  It is supposed to do what the autogen.sh scripts usually do, so that people don't have to write them themselves.  And of course I don't usually call autoreconf just for fun; I had to modify ALUGrids .m4 files so it would detect Debian's version of parmetis (of course, by now it is doing that without modification).
