Okay, based on Martin's and Jö's comments, I have prepared a second version of the patch. This one applies to the trunk (r6537), also works for modules which provide libraries and it prints a warning on configure time if the "dune/" prefix needs to be added. I would be grateful if somebody could test and comment on it.
