dunecontrol looks in "the usual" places and recursively in DUNE_CONTROL_PATH. DUNE_CONTROL_PATH is "." if you don't change it.

I guess, you have a situation like this one:
- dune core modules installed in
    ~/dune-inst/
- the new module in
    ~/dune-build/module
- no core module sources in ~
- you invoke dunecontrol from ~

This will find the installed core modules and the new module during the recursive search.
Actually dune-autogen should then append the appropriate m4 paths.

Please call dunecontrol from where you usually call it and pass the command "dunecontrol export". What is the constructed DUNE_CONTORL_PATH?
