Actually, I consider this whole issue fixed already. We once discussed teh semantics and this is exactly the behaviour we intended.
Sorry if it doesn't suite your development process. If we apply our patch, we will confuse a lot of other users. The common autotools approach is that the configure is part of the tarball and does not get regenerated. Consider a system with a broken/too old autotools installation...
