I fixed Markus' original problem in branches/release-2.1 at 7537 and trunk at 7538.  I would like to extract these utilities into their own module later, but I won't have the time to wrestle duneproject into submission before the release, so I'll leave this report open.

If the release managers are unhappy with the current state, I can also remove the utility programs from the release altogether and only keep them in the trunk until they have their own module.
