If I understand this correctly you encounter this problem in Dune 2.0, and in Dune 2.1 it is gone?  Then I propose you start using 2.1, if possible.  Unfortunately, none of us has enough free time to still provide support for Dune 2.0.  If you can (using bisection) point out the patch in Dune 2.1 that fixed the issue, however, we may consider backporting it.
