I'm unsure as well, but if I understood you correctly I think it's best if -D<MODULE_NAME>_DIR is used. The reason for my thinking is, that if you only specify the base directory of the modules, then you would need to encode naming directory conventions into the build system, e.g. it would not be possible to use the directory name "common" for "dune-common", etc.

BTW: The autogen stage of the current autotools build system also has this problem for finding the DUNE M4 tests. (It also solves it by explicitly specifying the paths to the M4 directories of all modules.= The issue is just not very user-visible because duncontrol handles calling autoconf with the appropriate -I flags. I think that this approach also makes sense for a CMake build system to improve usability.
