If you have a special layout you can just specify the DUNE_CONTROL_PATH and add the specific dune.module files to the variable.

I use an entry like the following in my OPTS file:
DUNE_CONTROL_PATH="`ls $HOME/Uni/Dune/*/dune.module | tr 'n' ':'`"
