Hi Cesar,
please use only dunecontrol. Don't call autogen or configure yourself.
It is possible to use them directly, but you have to know what you do
and it makes support more difficult as dunecontrol passes additional
arguments.

You can check the output from configure and the file config.log to get
insights why MPI was not found.
Have you installed libmpich2-dev? If that does not help, you can pass
the path to mpicc (using the variable MPICC in your opts file) to
configure/dunecontrol.
