In revision 6426 I added a print-deps command to dunecontrol. It computes the dependencies in exactly the same way m4creat does. Instead of generating dependencies.m4, it simply prints the dependencies to the screen.

Using this on the test modules will result in dune-bar requiring dune-istl in the above example (to be honest, I tested this with dune-fem-howto, which depends on dune-fem which, in turn, suggests dune-istl).

Since I don't understand the module dependency magic, I absolutely don't know where the true error might reside.
