OK I was able to reproduce parts of the problems.

(1) the check in dunemodule.inc should be changed to compare $prefix/lib/dunecontrol/${name} with ${path}

(2) then we have an other problem... you have two entries in DUNE_CONTROL_PATH, one being a subdir of the other, which will still result in an error, as the same module file is found twice.
