What are the versions of your autotools?  Does it work when you check out the same dune-version from SVN?

I suspect that AC_INIT as the first thing in configure.ac is now mandatory with your autotools.  We usually put DUNE_AC_INIT in configure.ac which then calls AC_INIT.
