Since it works with a checked out instead of an unpacked source tree, we can probably exclude issues with newer versions of autotools.

If I remember correctly, stamp-vc (vc==version control) was present to signal dunecontrol that the source tree was checked out from some version control.  I don't quite remember what difference that makes for dunecontrol, though.
